Size matters with flat bottoms

The width of the flat bottom, relative to the overall size of the boat hull is going to be a big influence. Boats which have fairly narrow flat bottoms, such as dories, are quite stable when they have taken on some water, which is why that design is used a lot for lifeboats and surf rescue boats. The water is down low, and stays down low, and has little influence on the stability of the boat.

A flat-bottomed jon boat, on the otherhand, when it gets water in it becomes unstable until it is tilted at an angle, which is a pain as you realy want the thing to stay flat and level so you can row it. As you've mentioned, trying to force such a boat to sit flat only gives the water a chance to rush to the other side of the boat, and that can lead to it tipping further, and taking on more water. Then you capsize.
