Sorry I don't have a solution, but I keep wondering if you started stripping the boat on one side and went quite a ways before stripping the other side (Instead of Left-Right-Left-Right...). The first strips on the one side would try to turn the kayak into a banana and then the strips on the other side would be glued on to lock it into place. This would be a good reason to check the alignment after putting on the first 2 strips (one on each side).
