You're right- it sound like contamination. If it were pinholes the entire defect would be shiny, just at a lower level than the surrounding finish.

When you prep- always wash before you sand, especially if you know you have contamination. Otherwise, if there is any contamination you are smearing it around, melting it from the friction, and working it into the substrate.
