If the spots do not disappear after wetting with water, and you do not want to reglass the kayak, PAINT IT!!! Paint hides all kinds of mistakes. I agree with everything everyone else has said...my first thought was that the glass had been starved of epoxy....probably because you went for that super smooth thin first coat. Hope this helps. BTW: painted kayaks look totally awesome especially when painted with automotive paint.
