Brian,
If it doesn't disappear when you wet the surface it won't disappear with varnish.

I'm afraid you have not wet-out the glass thoroughly.
If this is the case, you live with it, or strip off the glass and redo it.

Epoxy needs to be warm and very thin to completely wet-out glass to a transparent level.
