Sanding probably won't help much. You may eliminate the problem in some areas, but other areas will get worse. As already mentioned, most people won't notice it. The builder, of course, notices every blemish. The key is not to worry about it - easier said than done. I could point out blemishes on my boats that I think really stick out that you would need a magnifying glass to see.

I fill the gaps with flour/epoxy first. Yes, it might discolor the hull, but no more than doing a seal coat first. If you do a seal coat first, then fill the gaps, you have to sand the areas where you applied the filler. When you sand, you will undoubtedly sand through to bare wood in some spots, creating a dis-color spot. If you fill the gaps first, use a scraper to remove the epoxy from the surrounding wood. This will keep any discolored wood to a minimum, and what remains can be easily sanded back to bare wood.
