I wouldn't worry about 'incompatibility' with epoxy, but I've often gotten pretty dramatic colour changes after applying epoxy to filler.
So, (as usual) my advice would be to make up a small test panel and see how it turns out.
Also, if the areas are small (cracks, not blotches) most folks will never notice unless you point out the 'flaws' (misplaced modesty, IMO!).
