I use loops at the bow/stern, the lines to the car can be attached to them.

A kayak in a driving rain storm can get so much water in them to distort the frame and can damage the car/mounts. A cockpit cover prevents this. Also prevents most of the creepy crawly things from getting into the boat and then onto you while you're paddling.
