Charles,,edges get a lot more wear in use than flat surfaces and it's a LOT easier to sand into the wood on the edge through three coats of epoxy than it is on the flat surfaces. The other thing is that water will soak in 20X farther through end grain than it will through a surface ding. Sounds like you varnished over raw wood or very thin seal coat. Refinish the hatch, after sanding it and sealing the flat surfaces run three coats of epoxy slightly thickened with cabosil,,just enough to make it as thick as paint,,not mustard thickness. Use a 2" brush very lightly running the coats around the edge so it only goes onto the flat surfaces about 1/8" or so. Then lightly sand by hand.
If the deck is getting water stained then the same thing is happening there but only refinish the edgegrain.
Did you say water was getting in the compartment? If the straps or gasket aren't working try another method of closure. Assuming the gasket has NO gaps.
