S&G: Water Damage to Hatch

The hatches on my Artice Tern 17 do not seal well and leak during rain storms. I carry the yak upright on my truck a lot and it gets a lot of rain. The edges around the hatches are showing discoloration which I assume is water getting into the plywood, which I had thought I sealed well with epoxy. Guess not. What are my options for fixing this? Just sand and reseal with epoxy? I used Pygmy's method of doing the hatches which entailed putting a ledge under the hatch, and deck, and then putting foam edging on it. Will I have to take this ledge out? How do I soften the epoxy to get the ledge out?
