I have checked the rims on my hatches a few times and haven't found any black ick yet. I worry about that area because the foam rubber hatch seal lays next to the deck cut out and can't breathe well. I store my boat upside down and remove the hatches when not in use. It seems like you may need to find a way to keep that area dryer. Epoxy doesn't seal out water 100%. You'll probably have to remove the rubber gasket and see how bad the damage really is. After you repair the area and epoxy it, you might want to apply a couple coats of varnish to help seal that area better. Good luck.
