Which Comes First: the hatches or the varnish?

I've completed glassing and sanding my Arctic Tern, and can't decide whether I should varnish it before putting in the hatches and bulkheads, or vice versa. It's tempting to get the varnishing over with, but I don't know whether cutting out the hatches and impregnating the edges of the hatch hole with epoxy will mar the varnish or otherwise screw up the finish. What's the consensus out there?
