This is how I would recomend doing it especialy if you are using an epoxy which blushes. If you apply fill coats while the epoxy is still green it will make the best possible (chemical) bond.

Apply final fill coats to deck & hull
create leidy lids, bulkheads, foot pegs
Prepare (Clean & sand) sheer surfaces for joining

(since you have fill coats on the glass at the sheer you won't have to sand into the glass)

join hull to deck
epoxy sheer tape and feather edges
Apply final fill coats to sheer tape
fair/sand entire boat
varnish
