Deck Finish dilemma

Last Friday I glassed the deck on my North Star and it looked pretty good until I started to add the fillcoats and I noticed a couple of low spots that didn't get faired out. :( I have put 3 fill coats on and have since removed the deck to do the insides. My question is, will these spots look worse as I continue to add more coats in the future plus the varnish? I am considering sanding off the glass and fairing the deck over after I put the deck in place and tape the insides. Is this feasible? This has really been nagging at me and was wondering what options I have.
One other thing that happen but came out OK was I had gas out bubbles growing on the deck 3 hours after doing the first fill coat Saturday morning.Temp went up in the garage when the sun hit it. All of a sudden I could almost see them growing. I open the door and they stopped. Glad I was watching or it could have been bad.
