What you describe sounds like fisheyes. These are spots in the coating where contaminants have caused surfaction and reduced surface tension around the foreign matter, causing the epoxy to flow away from the spots. Scratch your head and try to figure out where they came from, because they will cause even more headaches with varnish. Did you use a tack rag? Most of these have waxes. Did you use any air tools? They spit oil. Did you spray silicone anywhere in the area? WD40? Is there honing oil on any edge tools? Did you use a solvent to wipe the surface before applying the epoxy? Sometimes these are recycled and have unknown types and concentrations of contaminants. I agree with Rob about washing, sanding and recoating, but would also strongly recommend eliminating the source as well.
