Dust with a clean, dry cloth. You want to avoid using anything that might have oily solvents associated with it.

Your whole problem sounds like some oily substance prevented the epoxy from soaking into the wood fibers. If this is your first use of this particular epoxy, then there might be a problem with it, rather than with the wood. Otherwise, just a light sanding should give a fresh wood surface to bond to. Keep the fingerprints to a minimum in the joint area. Work in a warm area, or warm the resin to keep the resin thin so that it soaks in.

Whatever caused the problem, you were right to remove the glass and resin if they were not sticking. I'd have sanded back to a solid area -- sounds like you just kept sanding without finding any solidly bonded spots.
