I guess time will tell, I put my gasket where all the other boats I've seen have them. I didn't think of damage in the future. When I put the hatch in, it was just held with tape. When you make up the lip you need to account for the seal. I think the easiest way is just add some thin cardboard to the top of the hatch cover before you tape it in the hole. That way when you lay up the glass under the deck it's taken care of. The one thing about the silicone is that it easy to cut off the lip and replace. I think that if you put it on the underside of the cover in say a dado it would probably look nice but be hard to get out if replacement is needed.
