Hamilton sells plastic and stainless hooks that have a low profile and match the dimensions of their padeyes.
You can see them (sort of) on the near side of the photo below - the bungee is hooked on them on one side of the hatch and goes under padeyes on the far side. They are low profile and don't tend to hook other things (especially when the bungee is hooked over them since the bungee fills them completely).
Cheap too!
