When you push a razor knife in and then pull it out.

That is what is causing the problem. You need to use the knife so that it pushes the glass against the wood.

You can carefully cut away the "blisters", sand the edges and and just let the joining tape cover the bare wood. You might get some variation in the colour as the wood might not absorb epoxy in exactly the same way it did when you glassed the hull.
