: gluing the hull/deck together with a wood strip for alignment.

That is what I have done for twenty five years on my boats and none of them have ever suffered as a consequence.
I usually use a slightly thicker strip for the sheer clamp or laminate two together directly on the boat.
As long as they get good epoxy cover they are fine, they are not in a location that suffers from long term puddling of water anyway.
In addition to the above, I always glass inside the deck first, join it to the hull while it is still capable of a chemical bond, then sand the outside of the deck and then glass the outside, joining it to the hull at the seam with the deck glass.
The pick below is attaching the sheer clamp to the hull.
