Sweet idea!!! I think it will work, but I agree with others. Get a small version of the flag from the same supplier and try it out on some of the same wood you are using. The colors probably won't go clear, but might become somewhat transparent. Also I have used permanent marker before to touch up a red dyed inlay and the permanent marker bled like crazy with the resin, so you need to test the colors for bleeding.

Please post an update because I may just blantantly steal your idea for a racing SUP I am building. Probably I will inlay the flag but It's a cool thought to do the way you are doing it.
