I have to say that I have used screws and epoxy on a dozen or more non-traditionally build kayaks, with results exactly the same as when I used dowels and glue, or lashing, or lashing and glue. YRMV, of course. These days I just lash things together.
I second the idea that you should be using some variety of non-rusting screws, the coarser the thread, the better.

Your frame looks nice, good job.
