This works as long as you have wood in the colors you want. If you want colors that require dying (e.g., the green in the photo), different wood won't make any difference, the color would still bleed across to the wood you don't want dyed when you apply epoxy. The dye can't be applied until the deck or hull is faired and sanded, otherwise you'll just sand the dyed surface off and have bare wood again.

For the patterns on the deck going from one type of wood to the next, you can see how this is done on the sites that show construction tips. Usually you strip a section, cut the pattern into or out of the section you laid, and then fill the gap with different wood. E.g.:
