For security while on the road I just run the Yakima locking cable around the seat sides in glass kayaks then around the roof rack. I store the cable in the boat when actually traveling covered with a cockpit cover.

If someone wants the boat bad enough they'll get it regardless of what you do, that's what insurance is for.
