Nick's book explains that additional layers that don't cover the whole surface, such as on the stems or a portion of the bottom, are best added on the outside rather than under the layer you have already put on, that covers the whole thing (hull). This is because this way you will not sand into and damage that first overall layer when you fair the edges of your extra layers. There is a diagram in his book. bottom line is you are OK to add them now, adding the extra layers afterwards is the right way to go.
