At this point it's all or nothing. Sand the entire glass off (wich I don't recommend) or live with it and fudge it with the varnish.
Your idea of spot sanding areas through the glass will only lead to further disaster. You'll never match the adjecent sanding on the wood and the transitional areas where you blend into the glass will be even more noticable than what you have going now.

What you can try is mixing a bit of oil stain in some of the varnish and varnish the boat and switch to the non stained varnish when you hit the darker areas. This will help camofladge it a bit by leveling the contrast.
Chances are that it's not as bad as you have created in your head. Once the bungees are on, they also break up the boat a bit which will also conceil some of what you're seeing.
