Please note, that lowering the sheer WILL change the beam since the side panels has a bit of flare.
Your deck panels will be to big for the new smaller beam, and trying to fit the original sized deck panels to a smaller beam will be difficult and probably change the shape of the hull.

I suggest you cut your deck panels a bit oversize, place them on the hull and run a pencil along the perimeter of the hull to mark the hull shape on the underside of the deckpanels. Then cut the deck panels to size.

Your modification sounds OK to me. I would do it the same way.
