I fish saltwater and occassionally hook up with fish that could easily rip anything under bungees off the deck.
There are several commercially made rod holders that will do the trick. They have a flat mounting plate that you can attach to your deck far enough ahead to be out of the way of your paddle. The rod holder can be detached but the plate is permanently fixed to the deck. You will probably have to make some sort of spacer that matches deck profile to put between deck and plate, as you mentioned. Some have locking collars to keep your rod in the holder which is a nice feature, you will usually have your paddle in your hands when the fish hit.
