Water based wood filler matched to the proper color is a good solution. You should take a sample of bare wood and filler and epoxy them, to compare color. If you applied a coat of epoxy on the inside of the boat, and the epoxy spread around the inside of the hole, you may get some darkening of the hole outline. My s&g is made of marine grade okume, and an "oak" colored filler worked well.
