oxidixed wood--color clash

I am finishing up a stitch and glue mahogany plywood/fiberglass kayak. In the middle of the project, I was forced to put it aside for about two months. Now I am noticing that the wood that was bare and unfinished during that period is darker than the wood that was coated with resin. These places include taped seams and butt joints. Is there any hope that the colors will blend together over time? The manufacturer suggested not varnishing for about six months, and this seems worth a try. Luckily, as with most defects, only a trained eye can notice.
