I agree with Dean, Put the bulkheads in first. use plywood which is stiff enough to hold the sides appart (1/4" luan) Make them a bit small so that you do't keep the deck off the hull, remember too that you added some thickness in 'glass but removed some smoothing the wood.

Leave them in and even fillet and tape them into the hull before attatching the deck if you want.

Cut the hatches and apply the tape on the hull-to-deck joint through the hatches and cockpits, though not as easy with the bulkheads in, you can do it.
