I would suggest simply removing the affected areas and feathering the edges. Fill in the affected areas to build the film thickness and them proceed with the full coats over the entire kayak. I have no idea what happened although improper mixing of the various ingredients like someone else said sounds like a good suspect-- kind of like when you mix a small batch of epoxy or autobody filler on a board and it dosn't all get mixed with the hardner properly. Just a guess as well.
