Ive built 5 sttch and glue boats over the past year or so and have not bothered to avoid wire holes much yet, however as others have said, you can use tape. i reccomend filement straping tape around the hull. if you cut the hatches befor assembling the deck you can reach in for all the epoxy work to within a foot or so of the ends. I use a brush screwed to a stick to apply the epoxy. Pre-saturate a pre-measured roll of tape in epoxy, un rolling it into place on the seam.
