You could probably build a box that can house a power supply that can easily be strapped to the rear deck. My shadow's rear compartment cover has two set of straps that could easily hold the box. I would imagine that some other kayaks have a similar set up as well.
You can use a 1/2 inch to 1 inch wooden oak dowl about 2 to 3 feet long or longer if necessary extending up from the box on top of which could rest a small platform, it would only need to be a couple of inches in diameter to hold on a set of running lights.
This way the set up is behind you, so it won't kill one's night vision. But it also rest a few feet about the water so it'll be seen more easily.
