Actually, on an increasing number of kayaks, the bulkheads come pre-drilled right from the factory with very tiny holes. If you're considering drilling the bulkheads, check them first --- they may already have been drilled.
My CD Caribou has pinholes in both bulkheads right from the factory to equalize the air pressure inside & out. Never had even so much as a trickle of water get in the compartments in the 6 years I've paddled her, including numerous swampings, rescue practices,& a couple of good old-fashioned trashings in surf.
On boats with neoprene gaskets (The bonnet-style ones like Neckys have), it shouldn't be necessary to do anything. On Kajaksport, VCP, or compression-style hatches (Ala Current Designs), a pinhole will keep you from losing a hatch cover or blowing out a glued-in bulkhead, or other structure on a hot day. Just remember, size does matter ---- go as small as you can if you're going to drill a pinhole, or better yet, have a dealer do it.
