Hi, I had the same issue when I finshed my Pygmy Arctic Tern. Who wants to cut holes in those nice clean decks? I compromised a bit and cut a foward topside hatch but rigged it flush with internal bungie cords to hold the hatch cover down. Works and looks great. For the aft hatch I used a 9" beckson style screw in inspection port in the middle of the aft bulkhead. This leaves the back deck clean but limits what I can store in the back of the boat to things that fit into a 9" hole. The nice thing is that I have the option to cut a hatch back there later if I want to. For now it works fine.
