I am not completely convinced by the "longer apparent length" theory either however, just about all modern sail boats have a transom that sits in the water. While the transom is often above the waterline when the boat is upright, they get pushed in when the boat heels.
The Mariner does seem counter intuitive, and apparently intuition is correct in this case.
