I've used the same type of tool on bicycle cables, but skeg cables in kayaks are larger in diameter (~1/8") and are typically run through rather large diameter plastic tubing. You can certainly try it, but I suspect that the tool won't fit around the housing in many cases. The loose fit between the cable and housing makes it pretty easy to use the drip method to lube the cable.
