If you went with thicker plywood then you'd presumably need to cut more panels to get it to conform. If you went with thinner plywood you'd presumably need fewer panels (since it's more flexible) but now you'd have to worry about strength.

I haven't found that to be true, actually....within the the range of thicknesses of plywood that make any sense at all for a kayak. Even 3mm (1/8") plywood is pretty stiff and strong. Mac50L (from New Zealand) has built and paddled un-glassed 1/8" (painted) plywood boats and reports that they stand up to a lot of 'wear and tear'.
The decision about the number of panels has more to do with the shape of the boat, not strength, I think. You can see that with some of the Pygmy designs which are available with different numbers of deck panels on the same hull.
