I'm actually not surprised, water is amazingly good at getting through things, and epoxy is not actually completely waterproof, over a longer period of time some water molecules do get through, and rare-earth magnets corrode amazingly badly.

Generally of course kayaks are not kept in the water for the months necessary for water to penetrate epoxy, I suspect that the problem was water trapped under the hatch covers, and your advice to store with the hatch covers off is a good solution.
