If water is really coming all the way through the hull then you have a problem. That would mean water is getting through a layer of varnish, and glass, soaking the wood, and going through another layer of glass. If this is the case you will have an area of stained wood, which may lead to rot and delamination. You would need to fix the inside glass as well. Are you sure this is not condensation?
