Epoxy rairly developes stress cracks.
I would sand the varnish off that section and epoxy coat it. I don't think you have to gouge the cracks. Epoxy will bridge right into and across them. You're going to sand anyhow, so I think it would just be a small detour in your plans with a big step in your feelings of security with water infiltration.
