Hard to tell from the pictures, but it looks like the control curves for the chines don't end at corner points at the bow & stern. I've tried adding a partial length chine intending to slit the panel and push it apart, which works fine when building, and ended up with the same odd curves you seem to have. You're right, you should have no problem with the design with 4mm, the program should show just a bit of red at the ends and maybe a few other places. While not necessary things seem to work best if the control points are laid out in more or less a grid with the same number on each edge.
