Seeking: Veneer "overlays" when to add them.

I am planning to do some "overlays" rather than "inlays". Hope to hide some building flaws and pretty up a S & G kit boat.
Question: where in the glassing process should the veneer be applied. On bare wood vs after seal coat? Or after glass and prior to fill coats?
Also
I am planning on putting the hatch covers in their recesses and glassing the whole deck at the same time.When I get around to it cut the glass and install the gaskets and shock cord hold-downs. I have fabricated a glass lip with a channel for the gasket and installed it on the underside of the back (dead flat ) deck. Any suggestions for filling up the gap between boat and hatch for the time being--any extra epoxy that ends up in the opening is going to mean more work.
