Fresh milled strips will be dry in a week working where there is heat. As far as wetting the wood, the next day it will be dry.
You can use some of the Elmer's wood filler in the small cracks if it makes you feel better. It's water based and sands easy. It does shrink a bit so leave it a bit proud. They sell several tints and I would wet the wood with some alcohol and use that as a basic guide for the tint you want. What you are doing is lowering the contrast of the dark black opening to a much lighter color which will show less.

I checked out your pics and you're doing great and obsessing over nothing. Once you get hatches, a cockpit and deck lines and hardware, nobody notices these things.
