You don't want small pieces of glass under large pieces of glass, creates an edge that's very difficult to fill with resin and usually ends up with an air gap with no strength at all. I'd glass the deck first, then glass the riser on top of the deck glass. It'll be a trick doing the coaming all assembled, but it's possible, just go slow.
