If you extrude them from the deck, you can group the normals into a new layer and change the color. I found it easier to keep them as a separate part and separate layer, which intersects the main plan.

Here's an example of a cockpit coaming extruded from the deck. The hatches are separate parts. This is the Walrus version of the "skinny Walrus."
