Most of it will go away. I'd first seal the wood, epoxy coat it, then you'll see what if anythnig needs to be removed. If the boat is to be finished bright (varnished) you'll want to have it as perfect as possible and you don't want to sand thru the outer veneer. If it's to be painted it won't make a difference as the paint hides the mistakes :)
