Thinking the difference between the two will be due to the difference in location of the skeg's surface area along the axis of the boat. The farther the skeg area is, fore or aft, from the center of the boat, the more force (torque of wind, current, etc.) will be required to alter the boats forward motion. The 3"x12" skeg, located in the same general area of the boat, would theoretically behave differently depending on if it were applied vertically of horizontally, as the skeg's surface area/distance from center of boat would be different. Not an engineer, but a few engineering school physics classes under my belt. Hope that helps.
