Epoxy: Fixing discoloration?

As I posted a few weeks back, I rescued a stich and glue kayak that was about half way built and sat in someone's garage for about two years. Now I am about ready to saturation coat the deck and the glass it. The problem is that the person who started the boat well over two years ago had gotten some epoxy drips and smears on the deck. Now that the boat has sat unfinished for a couple of years, the wood has darkened in all places except where the expoxy was on the deck and the smears and drips are clearly visible as light spots when a fresh coat of expoxy is applied over them. I have tried sanding out the old expoxy and sanding the boat overall but I am worried that I will have to go too far and take off the veneer of the plywood. Any suggestions as to how I can get the old expoxy off, or after the boat is finished and exposed to the sun for a while will the colors all fade together? Thanks in advance for your help!
